Drain Holes/ Leaking Tonnneu Cover/ Drop in Bedliner

Hello everyone. I have the gator efx hard trifold cover. Every time it rains, my bed is totally wet at all 4 corners and all along the sides of the bed. I used silicone sealant to seal all the corners as well as drilled two holes in the front of the cab where the two plugs are for the water drain hoses. However, I see that all the water is going underneath the drop in bed liners and I can see it seeping out. I don't know where the water is exactly leaking from outside the cover but it's pretty bad, like puddles of water on both sides. If I can't fix this leak, I am thinking of drilling two holes under near the bedliners to drain the water out the bottom of the cab. Are there drain plug locations near the bottom of the can I can drill? Does anyone have any experience with this cover and sealing leaks? Thanks

Two ways I know to find out. In daylight get inside and close the lid. Look for daylight and seal it.
or
Get inside and have someone hose it down, if that don’t work a car wash with high power rinse.
