Not drainage these holes are near the top of the bed under the rail.

What did you plug them with?
I was thinking about silicone.

Aluminum tape, mine sit behind the roll cover box and you can’t see them.

A lot of those are used during assembly and manufacturing. They're places for robotics and lift equipment to latch onto.

I bought a box of grommets (various sizes) from Amazon, and was able to find a fit for most of the holes. You can also cut the grommets to force fit when needed. I also used black flex seal tape for some of the larger gaps under the rails.

I think most of the holes are just fixture points (holding points) during assembly. For some reason they used a lot of smaller pieces to form the bed via welds instead of larger piece of stock.

This is correct. They use them as locator holes to line up the part in the stapming process as well.

I bought several 6mm x 2 inch stainless eyebolts and put them in there. I use them for very light duty hold down points, like keeping a gas can or pool chlorine bottle from sliding.
